Also it would be awesome if there was a way for charts to be opened by chart number -- like "go to chart # xx", or sorted by chart number in the task bar list, so that the view in the window task bar...

I think you mean setting the Alpha level? Not the color, but the level of transparency for the plot itself. There are ways to make Sierra handle transparency already, but I don't know how to do it...
