I have a strange issue in that sometimes when my strategy sends an exit order it will exit 99% of the position and leave say 1 or 2 stocks left...

Has anyone ever had an issue like this or know of any reason this could happen?

I never had this behavior. I already had multiple exchanges used for the same exit (with IB), but with a market order, that should not happen for you.
I think we'll need more details, like the name of your broker.

You should follow up with your broker to understand why a market order is not 100% filled.
