Correct, charts get loaded in random order as well. As they said, it is just the way it works. You have to keep your own ordered lists to take control.
On first glace it looks like there are certain conditions where Ninja automatically re-orders the Control-I (indicator list) to alphabetical order. Then the next time the chart loads, the indicators are loaded in that order, and then the toolbar controls are out of order also.
When the indicators in the list (Control-I) remain in the order I set them, the toolbar controls load correctly (that is, the order I need them).
Since at this moment I don't have time to research the z-order nuances, I'm going to rename my indicators so that when ninja resorts the list the indicators will still be in the order I want them to load.

Probably Ninja (or one of their coders) considers this a nice feature but I would not expect them to drop this "feature" on NT7, though I may ask.
